Is this genuinely good value?

At £99pp for two nights with return flights included, yes. A central Berlin hotel for two nights without flights typically costs £80 to £120pp on comparable dates. Return flights from London add another £60 to £130pp. Booking it yourself usually comes to £140 to £250pp, so a Wowcher package at £99pp is a real saving, not a repackaged price.

The catch is that £99 applies to specific dates and London departures. Regional airports cost more, and peak December weekends cost more still. Wowcher shows some date options as sold out, so availability can be patchy. Check your specific dates before assuming the headline price applies.

On the markets themselves: Gendarmenmarkt has a small entry fee (around €1 to €3) and is the quieter, better-quality option, with good food stalls and a more relaxed atmosphere.
